In the dark future timeline known as the Days of Future Past, Sentinels took over the USA and mutants were in concentration camps. In the chaos, Magneto was looking for his daughter, Wanda. With the help of Wolverine and Jubilee, he found her as a prisoner of the Hellfire Club, where she was strapped into a machine that used her power to create disasters. The heroes fought the Hellfire Club and Wanda was eventually freed, but died in her father’s arms. A cave-in during the battle had shattered Magneto’s legs and, before long, he was captured by the Sentinels and sent to one of the concentration camps. There, he joined forces with the imprisoned X-Men, and he helped them devise a plan to alter the timeline. Confined to a wheelchair, Magneto chose to remain behind when the X-Men fled, covering their escape with his life.
In the divergent timeline depicted in [What if (2nd series) #5], the Scarlet Witch fell in love with Wonder Man much to the dismay of her overprotective brother, Pietro. Angered by his sister’s romance, the bitter Quicksilver was easily drawn back into the Brotherhood of Evil Mutants by Magneto. When the Brotherhood next battled the Avengers, Magneto branded Wanda a traitor to the mutant race and tried to kill her by dropping a heavy piece of equipment on her. Seeing his sister endangered, Quicksilver pushed her out of the way and was crushed to death himself. Overcome with grief and rage, Wanda turned her hex power on Magneto, causing his entire body to explode from within. Magneto died without ever learning that Wanda and Pietro were his own children.
Xavier being transformed into the Juggernaut and buried under a mountain prevented him from being around when another version of Magneto emerged to make his public debut. In this reality, depicted in [What if (2nd series) #13], Magneto and his Brotherhood conquered Santo Marco and succeeded in creating a mutant nation as there were no X-Men to oppose him. The absence of a “good mutants” example led to a dramatic increase in anti-mutant sentiment and soon 
dozens of mutants sought refuge in Santo Marco. Magneto led his followers in an attack on the United Nations, but they were defeated when Xavier, who was now the powerful Juggernaut, arrived. Xavier wrested leadership of the assembled mutants from Magneto and drove him away. Uniting Earth‘s mutants and opposing all those who would persecute them, Xavier set out to eliminate all other superhumans to ensure the dominance of mutantkind. Disgusted by his increasingly oppressive methods, a handful of his mutant followers left Xavier‘s service and found unexpected allies in Magneto and Xavier’s stepbrother, Cain Marko. The rebels attacked the Juggernaut and drew him to Asteroid M. Once there, Magneto launched the orbital station into the vacuum of space, before promptly setting plans in motion to resume his role as leader of mutantkind and Earth’s new emperor.
When the female Sphinx, a foe of the New Warriors, gained near omnipotence, she reshaped the world in her image by altering the past. In this revamped reality referred to as Forever Yesterday, ancient Egypt was never overpowered. It was the Egyptian empire that colonized America, resulting in the United States of Assyria, and it was the Caucasian race that had been enslaved. Although whites were eventually liberated during the Civil War, they were still persecuted. There was considerable unrest as a result of this world order and mutants eventually became the focal point for the rebellion. The mutants gathered around this world’s Magneto, who devised a plan to 
unseat the Sphinx. He forged an alliance with Namor and Atlantis before leading his forces in a direct attack on the Sphinx herself. During the battle, the New Warrior Nova remembered the way things were supposed to be. While Magneto’s forces kept the Sphinx occupied, the New Warriors mounted a more personal attack on the Sphinx and forced her to see that this reality she had created was a lie. Distraught by this truth, the Sphinx restored reality to its proper state.
In the reality shown in What if (2nd series) #46-47, Cable assassinated Xavier, Jean Grey and Cyclops, taking out the X-Men’s heart and soul. One team of X-Men sought bloody revenge, 
leading to a mutant civil war with there being repercussions for mutants worldwide as humanity grew increasingly hostile. In these dark times, Magneto proved a rallying point for mutants. His forces grew, and finally his army attacked the White House. By taking the politicians hostage, Magneto forced the non-mutant heroes to surrender. However, the president’s last act was to activate the Sentinels. The mutant hunting robots attacked, and after taking them out one by one, Magneto became over-confident. He realized too late that one of the Sentinels was armed with a nuclear warhead that detonated as soon as Magneto used his magnetic powers on the robot. With Magneto and his forces being killed in the nuclear blast, the remaining mutants were easy prey for the Sentinels. Just like in so many other future scenarios, these mutants were rounded up and put in concentration camps.
When Legion traveled back 20 years in time to kill Magneto, he inadvertently caused the Age of Apocalypse when Charles Xavier took the lethal blast meant for Magnus. Upon seeing his friend die in his place, Magneto vowed to make Xavier’s dream of coexistence come true and founded the X-Men. However, due to Legion’s involvement Apocalypse awoke much sooner than he would have and he started a war between mutants and humans, as he conquered the North American 
continent. Magneto’s X-Men tried to stop Apocalypse’s forces at every turn, but tragedy struck on a personal level when Magneto lost his daughter, the Scarlet Witch, during an attack of Apocalypse’s son, Holocaust. Rogue had promised the dying Wanda to take care of her father and, over the years, she and Magneto grew closer. Once Magneto found a way to use his magnetic field to bypass Rogue’s absorption power, they became lovers and eventually married, having a son they named Charles. When the war raged at its fullest, Magneto was abducted by Apocalypse but managed to kill him in the final battle. To put an end to the war with Apocalypse, the Human Council eventually unleashed a series of bombs to destroy the Earth itself, but after a blink of light the bombs were gone and everybody assumed Magneto to be their savior. As Magnus didn’t want to take away their hope he played the role, even letting Sinister grab the comatose Jean Grey, the actual savior, when he threatened to reveal the truth. Under Magneto’s leadership the X-Men worked hard to restore humanity’s trust in mutants and dismantle Apocalypse’s empire. Newly elected President Robert Kelly made Magneto his Director for Mutant Affairs, responsible for hunting the remaining agents of Apocalypse. However, eventually the Magneto came clean about his deception and stepped back as mutant director to serve jail time.
With Xavier not opposing the Avalon ascension in the timeline depicted in What if (2nd series) #85, many mutants came to live on the orbital station, leaving Earth behind. However, as the 
years passed, infighting and squabbling began. One group led by Exodus preferred isolationism, demanding they move Avalon to another star system away from humanity, while others led by Cortez, wanted subjugate humanity as rightful rulers of the Earth. Admits the struggles, the mutant couple Skids and Rusty Collins had their first child. After running a series of tests on the baby, the Beast announced that there was something odd about the child’s X-Factor gene; apparently the child was the next step in evolution, a new kind of mutant who would be able to choose his mutation. Exodus’ and Cortez learned this via their spies and confronted Magneto about the threat this new species could prove to mutants in the long run. Magneto left it to them to deal with this, well aware that the two groups would put their difference aside and join forces to kill the baby of Rusty and Skids. Actually, though, the baby boy was quite normal - Magneto had manipulated the readings to bring the rivaling factions together.
The death of his daughter Anya was a turning point for Magneto, but what if she had never died? The world presented in [What if (2nd series) #96] shows how drastically different Magnus’ life would have been. In this reality, Magnus managed to save Anya from the fire and Magda never left his side. However, the incident confirmed Magnus’ fears that humanity would always persecute those different from them, so he took his family away from it all, establishing a home 
for them in a remote chateau. There, Magda gave birth to Wanda and Pietro and the children were raised without contact with the outside world. Magnus gathered other mutants, forming an isolationist community but being “merely human” Anya was a constant disappointment to Magneto. When Pietro rebelled and ran away to learn about the world, Magnus blamed Anya for not keeping an eye on her brother. Growing bitter and resentful of her “special” siblings, Anya murdered Wanda and arranged an accident that left Pietro crippled. She then framed Magneto for Wanda’s murder and, after Pietro shot their father to avenge Wanda’s death, Anya revealed herself as the true culprit. Magneto’s human daughter proved that he was right all along: normal humans would turn on mutants and destroy them out of fear, jealousy and hatred.
In the Mutant X reality, Magneto embraced the ideals of Charles Xavier after they became friends in Israel. They formed the X-Men together and Magneto fell in love with Moira MacTaggert. 
However, when Magnus and Xavier faced the Shadow King together, the telepath absorbed the evil psychic entity. Afterwards, Xavier was a changed man and, when he inadvertently killed Moira with a psionic blast aimed at the Juggernaut, it drove a deep wedge between the former friends. Magneto assumed full control of the X-Men, which prompted several members to leave the group and form the team called The Six. Those who remained loyal to Magneto were his children, Polaris and Quicksilver, as well as Nightcrawler, Rogue and Mystique. Years later, though the X-Men and the Six would reunite to combine their efforts in fighting such threats as the Goblin Queen, the Beyonder and Dracula. Most of Earth’s champions were killed in the ensuing battle including most of the X-Men. Magnus was among the handful who survived and helped to defeat Dracula and liberate Madelyne Pryor from the influence of the Goblin Force.
About 10-15 years in the future, every human being gained superpowers when the Inhumans’ Terrigen Mists were released into Earth X’s atmosphere. When the changes began, the Sentinels were released to keep the “plague” contained, but Magneto defeated all of the mutant-hunting robots and used their remains to build Sentinel City in the Savage Land. He welcomed every other 
mutant and mutate to live there, among them the Toad, to whom Magneto apologized for the many years of humiliation, offering him to rule Sentinel City together. When the planet’s polarization changed, Magneto was rendered powerless, and the Toad somehow acquired his magnetic abilities. King Mortimer then got his revenge by forcing Magneto to act as his jester, torturing and abusing him the same way he had been by Magneto all these years ago. Eventually the change was undone and, rather than continue their endless cycle of humiliation, the newly restored Magneto forgave the Toad and renewed his offer of his friendship.
