Cable and the Cooperstown child eventually returned from the future. The Askani'son's adopted daughter was now known as Hope Summers, a teenaged girl on the verge of manifesting her mutant abilities. The X-Men detected Hope's return, but so did Bastion and his circle of anti-mutant activists. Emma helped coordinate the X-Men, X-Force and their other allies in securing the child and fortifying Utopia. The final battle was a clash with Nimrod-class Sentinels pouring through from the future. Hope's powers emerged, the ability to call upon all other mutant abilities and she destroyed Bastion, though Cable died as well in the last conflict. In the aftermath, Emma looked upon Hope and remembered the vision she had of Jean Grey during the Sisterhood's attack. In a flash of insight, Emma recognized that Hope was sent to the mutant race by the Phoenix Force itself to end the Decimation. Sure enough, new mutant lights began to emerge on Cerebra's detection system, showing mutantkind was growing for the first time since M-Day. [Second Coming crossover]

It was a new day for the mutant race. Not only were they repopulating again, but the X-Men's defense of San Francisco led to them being honored by Steve Rogers, who had finally replaced Norman Osborn as head of America's superhuman activities. However, the attention and good will from the likes of Captain America and Iron Man put Emma on edge concerning some of her misdeeds. Sebastian Shaw was still a secret, illegal prisoner being held by Danger in the X-Brig. Moreover, since Shaw's capture, Namor had become an active member of the X-Men instead of a remote ally, and was living right on top of Emma's lie that Shaw had been killed. Not only did she deceive Namor, she did so by telepathically altering his perceptions, a violation of his royal person that Namor would see as an act of war, should he find out.

Kitty Pryde was not entirely whole when she returned from space, but was trapped in a phased state unable to speak or touch anything. A weary Emma acted as a psychic go-between for Kitty and Colossus, allowing them to communicate while the X-Men's doctors tried to restore Katherine. During one of these conversations, Emma's troubled mind inadvertently opened to Kitty, allowing her to see what Emma had orchestrated with Namor and Shaw. Emma had been considering going through with her murder of Sebastian to avoid Namor's wrath, and Kitty was prepared to stop her.

Instead of fighting with her, Emma took Katherine and the mutant thief Fantomex as co-conspirators in removing Sebastian Shaw from Utopia. Emma opened up about Sebastian for the monster he was, and what he had encouraged her to become back in their Hellfire Club days. Despite this, Kitty refused to allow him to be murdered, even after he escaped from E.V.A. under Fantomex's watch and became a direct threat to them. Instead, Emma came up with a novel solution. They traveled to the Xinjiang Province of China, the most landlocked area on Earth, farthest from Namor's kingdom. Emma telepathically unmade Sebastian's mind, reducing him to a complete amnesiac fugue state, with no memory whatsoever of his past. In this manner, Shaw was free to build a new life far from the X-Men and Namor and where his presence could cause harm. [Uncanny X-Men (1st series) #526-534]

Emma Frost continued serving as one of the faces and leaders of the X-Men. She stood in defense of Utopia when it was invaded by vampires, the Neo and the Evolutionaries. As part of Scott's positive publicity initiative, Emma and Storm led a team of X-Men to New York where they uncovered the Dark Beast experimenting on kidnapped children. [X-Men (3rd series) #1-15] The X-Men battled Mentallo on Monster Island and dealt with refugees from Breakworld emigrating to San Francisco following the breakdown of their world's government. [Uncanny X-Men (1st series) #535-538, Astonishing X-Men (3rd series) #36-41] Emma also led a squad of female X-Men into Wolverine's mind to help free him from a demonic possession. Despite her successes, Emma struggled with the arrival of the mutant messiah, Hope Summers. Emma's fear of the Phoenix Force and sense of inferiority next to Jean Grey influenced her feelings, as Hope reminded her of both. For her part, Hope refused to recognize Emma's authority as a teacher or team leader, and her eerie influence over the other new mutant Lights meant they disrespected Emma as well. [Generation Hope #5] During the Serpent War, fear-based attacks enveloped the world, with a supercharged Juggernaut striding slowly towards San Francisco as the Serpent's emissary of fear. Emma and Hope were downed in early attempts to stop Juggernaut's advance, and Emma's mind was polluted by the Serpent's brand of fear. Her insecurities towards Hope were heightened to the point that Emma prepared to smother her "rival" in her sleep. It was Namor who arrived to save Hope and remind Emma of her pride. The sea king propositioned Emma again, reminding her that he still saw himself as a better alternative to Scott Summers. Namor said he would give Emma the recognition she deserved as a queen, while pointing out Scott "married the redhead" and not her. [Uncanny X-Men (1st series) #540-543]

In short order, a series of attacks by the new Hellfire Club led to a breakdown in unity on Utopia. Cyclops was increasingly willing to put young and under-trained mutants into combat situations when necessary, while Wolverine wanted the older X-Men to accept responsibility for the hard jobs, letting the kids be kids. This schism ultimately led Logan to take some senior members and the majority of the younger mutants back to Westchester, reopening the old mansion as the Jean Grey School for Higher Learning. As X-Men took sides, Emma Frost was never one to be taken for granted, and she called out Scott for just assuming she would remain on Utopia with him. Emma was a teacher first, and saw a far better opportunity to use her skills in Westchester. After making Scott beg for a minute, Emma revealed she had already taken several steps to fortify Utopia's position and had always intended to remain. But, while she loved Cyclops, he needed to be less presumptuous in the future about Emma automatically sitting by his side. [X-Men: Schism #1-5, Regenesis]

Hope Summers continued to be a thorn in Emma's side. Her Mutant Emergence Rescue team was tasked with seeking out new mutants whenever they emerged on Cerebra's viewing system. While visiting Cerebra with the Cuckoos, however, Hope saw a "Light" in deepest China she didn't recognize. Thinking him a new mutant, Hope took her team out and came back to Utopia with an amnesiac Sebastian Shaw. Emma was forced to come clean with Scott about her deal with Namor and her efforts to hide Shaw afterwards. Scott was empathetic and quickly forgiving towards Emma, but Hope's newfound attachment to Emma's old tormentor only further soured their relationship. One of Hope's own "Lights," Kenji, recognized and hated the way he was bound to Hope. He sought to rid himself of her influence and used his own unique abilities to psychically pressure a number of people on Utopia into turning against Hope, Emma included. Kenji was defeated, but he was only able to affect Emma in the first place because of her natural distaste and insecurities towards Hope. [Generation Hope #13-17]

In the aftermath of Logan's departure, Cyclops was insistent on fortifying mutant protection from the outside world. He assembled his Extinction Team of intimidating powerhouses (including Emma, Hope, Storm, Magneto and Namor) as an elite world-saving team and implicit deterrent towards anyone acting against mutantkind, or else facing their wrath. Their first mission was against a resurrected Mister Sinister, who co-opted the power of a Celestial to clone himself into an evolving species of Sinisters. His Celestial Engines had weapons powerful enough to cleave Emma's arm off her diamond form. Despite this handicap, Emma remained focused on the job and pushed onwards during the confrontation. She even delivered the killing stroke after recognizing a flaw in Sinister's telepathic hive mind. With Namor holding her arm like a tourniquet, Emma briefly turned back to flesh long enough to access her telepathy and neutralize Sinister, forcing him to retreat for another day. Despite all this and her earlier warnings, however, Cyclops continued taking Emma for granted. In the field, he recognized her as a valuable asset to be guarded, not a lover to be cherished. Emma's exotic surgery and physical therapy for her arm was something she largely went through alone, while Scott kept his focus on the bigger picture. And while Emma continued to rebuke Namor's advances, Scott's lack of appreciation grated on her. On a mission, the alien robot Unit disabled Emma and Namor by spraying them with a pheromone dust, causing them to leap on each other passionately. Afterwards, Cyclops showed Emma how utterly unconcerned he was by that. Scott believed he was showing his trust in Emma, recognizing that lust under outside influence wasn't a betrayal. To Emma, however, it was just another example of Scott's overall lack of emotion or concern towards her. [Uncanny X-Men (2nd series) #9-10]

The time came when Hope Summers's destiny was at hand. The Phoenix Force was approaching Earth, and Hope's powers were flaring up in response. The Avengers consulted with the apostate Wolverine and Beast, and decided they couldn't trust Cyclops and Utopia to manage the situation. The Avengers stormed Utopia en masse, leading Emma and her team to defend Hope. The mutant messiah escaped of her own accord, leading teams of X-Men and Avengers to pursue her around the world. Eventually, it came down to an encounter on the Blue Area of the Moon, with Emma, Cyclops, Namor, Colossus and Magik present when the Phoenix arrived for Hope. Iron Man attempted to destroy the Phoenix, but only succeeded in diverting it. The power of the Phoenix Force was divided between these X-Men, creating the god-like Phoenix Five. Emma and the Phoenix-empowered X-Men began rebuilding Earth for the better. They eliminated weapons of war, brought fertile crops to arid lands, and worked to end world hunger. Utopia itself was remodeled into a futuristic, floating city. Emma made it a personal mission to eradicate Sentinels and other examples of anti-mutant technology. She met resistance at Avengers Academy, due to the child Justin Seyfert's bond with his Sentinel unit. Indeed, the Avengers as a whole proved troublesome, with Captain America insisting the Phoenix Five could turn on humanity at any time. He eventually led a team of Avengers to infiltrate Utopia and take Hope. Hope was ready to go with them willingly, but Cyclops and Emma opposed this. The Scarlet Witch was present and revealed her hex power was an anathema to the Phoenix Force. The Avengers escaped and Cyclops declared war on the group.
