During another one of Wolverine's visits, Cyclops tried to goad him into killing him so he could at least die a martyr. Among his insults were mocking Logan for trying to kill Hope and telling him that because he had also hosted the Phoenix, he understood their mutual love Jean Grey better than Logan ever could. Logan almost took the bait but stopped, realizing it was what Scott wanted. Meanwhile, Cyclops realized he could be obviously be dismissed by way of insanity if he ever got to trial, and that the wardens who held him, fully aware of this, intended to let him get murdered by his fellow, mutant-hating inmates. While in prison, Cyclops also received a visit from Mr. Sinister, who had killed and replaced the X-Men's publicist Kate Kildare as a way of staying alive in case the X-Men succeeded in destroying his other bodies (which they had). Sinister taunted Scott by telling him he could sit in that cage and accept his moral victory as a political prisoner, or break out and stop him from whatever he had planned next. [Uncanny X-Men (2nd series) #20] He also received a visit from his brother Alex, who rebuked him for straying from Xavier's path and then murdering him. Scott, for his part, claimed Xavier’s way didn’t work, and that he had discovered a better way. [Uncanny Avengers (1st series) #1]
While with the general population, Scott found himself having to defend both his life and the life of Jake, another imprisoned mutant, from the anti-mutant bigots who wanted them both dead. Even without his powers, though, this proved easy for him. Scott also refused an opportunity to break out of the prison, as he believed he better served the mutant cause as a political prisoner who accepted his punishment, instead of a fugitive and a criminal. He soon realized that prison was not the place for him, however, when a trio of anti-mutant bigots beat Jake to death while Scott was preoccupied. This, he realized, was what life was like for mutants who weren't protected by the X-Men. New mutants were emerging all the time and were defenseless, while Scott languished in prison. Logan met with him later and urged him to resist breaking out of prison, but the temptation was too great: Cyclops signaled to Magneto to bust him out as soon as possible. [AvX: Consequences #3-4]
Acting per Scott's cue, Magneto, Danger and Magik broke open the prison and set everyone free. Scott, however, had two things to take care of before he left: one was having Magik send the three men who killed Jake into Limbo, while the other was punishing the prison warden for intentionally fostering a situation in which he knew his mutant prisoners would be murdered. He had Danger scar the warden's face with a giant X, and left in his arms a note for Logan to read. In his note, he apologized to Logan for not being the better man, but added that he didn't need to be that man now that Logan was filling that role so well. He also hoped Logan's school would train mutant children to be the people Xavier wanted them to be—but that Cyclops would be keeping them alive in the meantime. After departing, Cyclops, Magik and Magneto suited up and prepared to begin a mutant revolution in a time when people had probably never hated mutants so much. [AvX: Consequences #5]
Cyclops and his small team of mutant revolutionaries made their base of operations at the old Weapon X facility in Canada. Scott soon discovered that both his and Magneto's powers were behaving unpredictably, a malfunction they blamed on exposure to the Phoenix Force. When they broke Emma out of prison as well, they learned that her powers were also behaving unpredictably. Powers or not, Emma refused to come with them at first, due to her lingering distrust of Scott. After all, he had both betrayed her and killed Xavier. Eventually, though, Emma realized she had no choice but to go with them. Together, they traveled around the world rescuing emerging mutants and recruiting them to the New Charles Xavier School for the Gifted, Scott's own counterpart to the Jean Grey School. Among their early recruits were a girl with the ability to control time named Tempus and a healer named Triage. At every opportunity, Cyclops told the world that mutants didn't have to take any abuse and were entitled to the same rights and freedoms as everyone else. [All-New X-Men (1st series) #1-3]
When the four of them traveled to Texas to recruit a newly emerged mutant named Benjamin Deeds, they were confronted by an unlikely crew: a young Scott Summers and the rest of the original five X-Men. Cyclops instantly panicked upon seeing this younger version of himself, who had somehow traveled to the future. At first, he assumed he had gone insane but, when he ruled out that possibility, he wondered how it must appear to his younger self that he was now working with Magneto. As these thoughts raced through his head, the younger version of Jean Grey freaked out and scattered them with a telekinetic outburst. A brief fight ensued before Magik teleported her team away. Back home, Scott grappled with what he had just seen, and he and Emma concluded, correctly, that it must have been Beast who brought these young X-Men to the future. [All-New X-Men (1st series) #3-5]
Meanwhile, Cyclops's pro-mutant agitating and fiery statements to the media—complete with his new calling card, an "X" symbol he made with his forearms—soon made him a pop culture icon. He was revered by angst-ridden teenagers, revolutionaries and idealists alike. His fractured relationship with Emma, meanwhile, remained awkward. They had hurt each other deeply—her by having an affair with Namor, him by betraying her and stealing her power—and neither of them felt quite comfortable getting back together as a couple. They maintained a platonic alliance for the sake of training the kids in their school.
During a trip to Tempus's home in Australia, Cyclops and his X-Men were ambushed by Maria Hill and the Avengers, who wanted to arrest him for the murder of Charles Xavier. Cyclops resisted arrest and argued with them in front of a crowd of onlookers. Just as the heated argument reached its tipping point, Tempus froze the Avengers in time, allowing the X-Men to escape. Cyclops decided to take advantage of the Avengers' temporary inactivity by visiting the Jean Grey School for Higher Learning, where he confronted his old friends on the lawn. After arguing with Beast about the complicated situations they had both created, he ended up recruiting the Stepford Sisters and the younger version of Angel to his school. Shortly after Magik teleported them home, however, the X-Men and their students became entangled in a horrific battle in Limbo. Magik saved them all at great personal expense, but the messy battle made Cyclops realize the entire team—including Emma, Magneto and himself, whose powers were still broken—needed a lot of training. After returning home, Scott declared they were going to train the kids to use their powers and rediscover how to use their broken ones at the same time. [Uncanny X-Men (3rd series) #4-7]
Cyclops’ next recruit was a mutant called Hijack, whose power allowed him to remotely control machines. [Uncanny X-Men (3rd series) #8] Later, upon receiving word of a large pro-mutant rally happening on a college campus in Michigan, Cyclops and the X-Men decided to make an appearance. When Cyclops arrived, the astonished crowd beheld him in awe. He grabbed a megaphone and began thanking the demonstrators for their support, and encouraged them to not hate the Avengers, as they were just trying to help. However, when Cyclops got to the part in his speech where he was going to identify mutantkind’s true enemy, an advanced, adaptive Sentinel attacked. Magneto’s timely arrival delayed it enough for its unseen owner to summon it back home. The X-Men suspected that whoever sent the Sentinel not only wanted the X-Men dead, but also wanted to tarnish their public reputation. Enraged, Cyclops vowed to find the mastermind behind the attack. During a mission to investigate a new mutant signature, Cyclops and his team crossed paths with the original five X-Men and their mentor, Kitty Pryde. Sentinels attacked the gathered mutants and, during the fighting, the young, time-displaced Cyclops was killed in battle. The mutant healer Triage quickly brought him back to life but, while he was dead, the adult Cyclops vanished from existence and the entire space-time continuum seemed to tremble. To his horror, Cyclops realized that his continued existence depended on this younger version of himself staying alive. Worse, the X-Men soon learned that these original X-Men inexplicably could not to return to their original timeline, despite attempts to transport them back. After a long battle with warring factions of mutants from the future, the rest of the original X-Men quit the Jean Grey School and joined Cyclops's school, as did their mentor, Kitty Pryde, who was ready to forgive Cyclops for killing Xavier.
