Before the school went public

Uncanny X-Men #1 Over a decade ago, Xavier’s School For Gifted Youngsters is founded by Charles Xavier with the original X-Men as his first “class” of students. The school was believed by the general public to be a very posh and very exclusive academy whose students were handpicked by the headmaster. In reality, the school was the secret headquarters and training facility for the X-Men, mutant heroes working towards Xavier’s dream of peaceful co-existence between mutants and humans.
Uncanny X-Men #129 Emma Frost’s Massachusetts Academy is first introduced as another exclusive school that secretly trains mutants as a potential resource for the Hellfire Club.
Marvel Graphic Novel #4, New Mutants (1st series) #1-3 After briefly closing the school when he believed the X-Men were dead, Xavier admits his second “class” of teenage mutants, the original New Mutants.
New Mutants (1st series) #16 Emma Frost’s original students, The Hellions are introduced as rivals to the New Mutants.
Uncanny X-Men #281-282 The Hellions are killed in a battle against Trevor Fitzroy and the Sentinels. The White Queen is left comatose and surprisingly, control of her school for mutants is passed over to Charles Xavier.
Uncanny X-Men #318, Generation X #1 Xavier decides to open a new “School for Gifted Youngsters” with the help of Sean Cassidy (Banshee) and a repentant Emma Frost. The Massachusetts Academy is renamed “Xavier’s School for Gifted Youngsters” and the X-Mansion is re-christened the “Xavier Institute for Higher Learning”. The X-Men continue to operate out of the Xavier Institute while the School For Gifted Youngsters serves as the training school for Generation X.
Generation X #75 Xavier’s School for Gifted Youngsters in Snow Valley is closed and its students go their separate ways.
New X-Men #114 Xavier and some of his X-Men re-organize and re-open the Xavier Institute for Higher Learning and welcome a larger student population than in years past. Emma Frost, Jean Grey, Cyclops and the Beast all have key roles among the administration and teaching staff.

Since the school went public

New X-Men #117 While under the control of his malicious twin sister Cassandra Nova, Charles Xavier admits to the world that he himself is a powerful mutant. After years of fighting for mutant equality under the guise of being a human ally to mutants, Charles Xavier finally announces his own mutant status. In conjunction with this announcement, Charles reveals the true nature of the Xavier Institute for Higher Learning and opens its doors wide to mutants everywhere. This leads to an even greater increase in the size of the Xavier Institute student body. It also makes the school a target for hateful humans.
New X-Men #123-126 The Xavier Institute is attacked by a contingent of Shi’ar Imperial Guardsmen under orders from Lilandra (who is being controlled by Cassandra Nova). Their mission is to eradicate the mutant infestation from Earth. The X-Men manage to repel this attack with some assistance from several prominent students.
Chamber #4 After an incident involving the death of a pro-mutant student organization rocks Empire State University, the institution decides to limit its enrollment of mutants. As a gesture of goodwill, the Xavier Institute accepts a human exchange student named Walter and ESU agrees to allow a single mutant student to remain.
X-Treme X-Men 20-23 Sage and Bishop pay a visit to the Xavier Institute while investigating a series of mutant-related murders. Their chief suspect is a young mutant named Jeffrey Garrett. Emma Frost tries to protect the boy and tries to foul up their investigation. It is revealed that Garrett was the pawn of a villainous mutant called Elias Bogan and he is allowed to remain at the Institute.
New X-Men #135-138 A group of Xavier Institute students with radical anti-human sentiments, led by Quentin Quire, form the Omega Gang. They introduce the power-enhancing narcotic called “Kick” to the Xavier Institute. While under the influence of this drug, they perpetrate a series of hate crimes against humans. Taking their rebelliousness to another level, the Omega Gang stages a riot at the Xavier Institute during the highly promoted “Open Day” for parents and the media. They hold Professor Xavier hostage while demanding retribution for the wrongs committed against mutants and inspiring anarchy among the student body. The X-Men manage to contain the incident but not before the death of several students, including Sophie, one of the Stepford Cuckoos. As a result of this incident, Xavier decides to step down as headmaster and plans to allow Jean Grey to assume his role as head of the school.
New X-Men #139-141 As the first tumultuous semester at the Xavier Institute comes to a close, Emma Frost’s “psychic affair” with Scott Summers is publicly revealed. That same evening Emma Frost is found murdered in her own living quarters, her diamond formed shattered into thousands of pieces. Bishop and Sage arrive and spearhead an investigation that necessitates a lockdown of the school. Their efforts reveal that the former White Queen was shot by Angel Salvatore, who in turn was being controlled by Esme, one of the Stepford Cuckoos. Esme’s motive was two-fold: revenge against Emma who she blamed for her sister Sophie’s untimely death and a desire to prove herself to a new ally, an unseen enemy of the Institute.
Uncanny X-Men #423 The Church of Humanity crucifies several mutants and leaves them on the lawn of the Xavier Institute. Among them is former New Mutant Amara Aquilla, aka Magma as well as former members of Generation X, Jubilee and Skin.
New Mutants (2nd series) #1-6 As the Institute enters its summer session, Danielle Moonstar brings a new student, Sofia Mantega-Barrett (Wind Dancer) to the school. Professor Xavier convinces Moonstar to join the Institute staff as a recruiter of sorts. Over the next several weeks, she recruits several mutants including Wither, Prodigy and Elixir. She also reunites with her former teammate, Xi’an Coy Manh who also joins the Institute staff and brings her younger siblings, Leong and Nga to Xavier’s. Seeing her influence over these students, Danielle agrees to join the faculty and serve as their advisor.
New X-Men #146-150 One of the newest X-Men and members of the Xavier Institute faculty, the mysterious Xorn, reveals himself to be a traitor and shows his true face which is surprisingly that of the X-Men's arch-nemesis, “Magneto”. He destroys the Xavier Institute before going on a rampage in New York City. Among those killed in the school’s destruction is Jeffrey Garrett. He forms a new Brotherhood and is joined by Esme (who had been working with him for some time) and members of his “Special Class”. A handful of surviving students join the X-Men in opposing and ending Xorn’s rampage.
Uncanny X-Men #442, Excalibur (2nd series) #1 Following the destruction of the Institute and “Magneto’s” death, Xavier abandons the Institute and relocates to Genosha.
New Mutants (2nd series) #13, New X-Men #156 With the Xavier Institute destroyed, the remaining summer session students are housed in the X-Corp building in Salem Center. The building is attacked by a mob that is incensed by Magneto’s destruction of New York City. The death of one of the students in this riot convinces Cyclops that there is still a need for Xavier’s School. He and Emma decide to rebuild and re-open the Institute.
New X-Men: Academy X #1, Astonishing X-Men (3rd series) #1 Emma Frost and Cyclops welcome a new class of students to the newly re-opened and expanded Xavier Institute. As part of their new structure, they divide the student body into training squads comprised of six students under the direct supervision of a faculty advisor. The student body is announced at just over one hundred students. The Hellions, New Mutants and Corsairs are among the first squads formed.
X-Men (2nd series) #161-164 The Xavier Institute is attacked by a new incarnation of the Brotherhood of Mutants led by Exodus. Mindee of the Stepford Cuckoos aids the X-Men in repelling their attack. Sammy Pare and the Institute’s chef are both killed in the assault.
Wolverine (3rd series) #25, New X-Men: Academy X #14 The Xavier Institute is placed under SHIELD protection when Wolverine is brainwashed into serving as an assassin for Hydra. Despite these measures, Wolverine attacks the Institute. In the ensuing battle, Northstar is killed.
New X-Men: Academy X #15, New X-Men: Hellions #1 The Hellions squad wins the first annual Field Day competition among the training squads. The prize-giving ceremony is interrupted by an attack by the Blob. He is defeated by the combined efforts of the Hellions and New Mutants squad under the leadership of Prodigy. The majority of the student body departs for the summer break.
