When the X-Tinction Agenda began, Archangel found that Cameron Hodge was still alive. After striking a bargain with the demon, N'astirh, Hodge had been granted eternal life, even after his head was chopped off. Now in a new, indestructible cyber-scorpion body, Hodge was affiliated with Genosha, a country that genetically engineered mutants into mindless slaves, called Mutates. X-Factor joined forces with the New Mutants and a scattered collection of X-Men to save some of their kidnapped colleagues and bring an end to Genosha's evil. In the final battle, Cyclops, Havok and Archangel destroyed Hodge's cyborg body. Even through this, Hodge's severed head remained alive, but the New Mutant Rictor toppled the Genoshan Citadel on top of Hodge, seemingly burying him forever. [X-Tinction Agenda crossover]

Weeks later, it was discovered that the supreme telepath known as the Shadow King had taken over the minds of the residents of the Muir Island Research Facility. Many X-Men were captured by the residents when they tried to stop the Shadow King,  so Xavier enlisted the help of both X-Factor and SHIELD. After the villain was defeated, X-Factor rejoined the X-Men, with Archangel joining the Gold Strike Force under Storm's command. [X-Factor (1st series) #70, Uncanny X-Men (1st series) #280-281]

Archangel kept brooding about the changes Apocalypse made to his body and was so lost in his self-pity that even Mystique, who was briefly staying at the mansion, tried to help in her own twisted way by shapeshifting into Warren’s old look and confronting him with his loss. Her point was that all Warren needed to work on was his self image, but he became angry and refused to listen to her. When the Morlocks were brought into an uprising against mankind and the X-Men went into the tunnels beneath the city, Archangel returned to the spot where he was crucified by the Marauders and lost his original wings. Jean Grey helped to open his eyes to the truth and Warren came to terms with his fate. He even accepted that the wings were actually not acting of their own or out of a so-called “blood lust,” but Warren’s own repressed violent tendencies. Slowly, Archangel came back from the edge of the abyss where he had been living since Apocalypse's machinations. [Uncanny X-Men (1st series) #289-293]

Days later, Apocalypse was awakened from the regeneration sleep he went into after his destruction on the Moon. After a heated battle with Stryfe, Apocalypse joined forces with Archangel and the X-Men in order to bring him down. It was Warren who vouched for Apocalypse's skills as a geneticist and agreed to let him operate on a critically wounded Charles Xavier. Apocalypse was severely weakened, however, and was beaten to the point of death by the Dark Riders after a battle at Stryfe's moonbase. He asked Archangel to kill him, so that he could die as one of the strong, but Archangel refused, proving himself better then Apocalypse. [X-Cutioner’s Song crossover]

Over time, Warren apparently lost interest and no longer called Charlotte. Weeks later, when he and Jean Grey went up to his Colorado Aerie, they found Candy Southern there, apparently alive and well, on the anniversary of her apparent murder. She told the story of how Hodge's agents in the Right somehow kept her alive after her "death" and then sedated her, doing some surgery to her body. Before Archangel and Jean could decipher whether this truly was Candy or not, Cameron Hodge attacked. He explained that he and Candy were both from the same "stock," techno-organic Phalanx creatures with the brain wave implants of their original bodies. After a short battle of wills and might, the Phalanx Candy sacrificed herself to destroy Hodge, though at least she and Warren were able to make a proper goodbye this time. Shortly before the wedding of Jean Grey and Scott Summers, Archangel received an invitation from the Hellfire Club and Psylocke, who had inherited membership to the Club’s British branch, agreed to accompany him. Turned out that Shinobi Shaw was restarting the Inner Circle and wanted Warren to take part in it, but Warren refused and the two X-Men battled their way out. However, the experience showed them that they had very similar histories. Both were heirs to wealthy families, had been famous (he as a playboy, she as a supermodel) and had been manipulated by their enemies so much that they felt like strangers, even to themselves. After first sparks of attraction, they started dating and soon found themselves in love with each other. [X-Men (2nd series) #29, Uncanny X-Men (1st series) #319]

Psylocke was one of the X-Men who was pulled back in time to stop Legion from changing the future by killing Magneto. Stuck in the present, not knowing whether or not she was alive, Archangel began to question his relationship with Betsy and came to the decision that he truly did want to have a full relationship with her. After her safe return, Archangel's relationship with Psylocke continued well until Sabretooth, the mansion's prisoner, broke free and eviscerated Betsy with his claws, hospitalizing her. Archangel and the rest of the original X-Men were able to track down and capture Sabretooth, and Warren got in a couple of good hits himself, but his left wing was nearly shattered by Creed's savage attacks. Despite his own injuries, Warren and Wolverine put aside their long-simmering animosity and met with Dr. Strange on a successful attempt to save Psylocke's life with a mystic energy force called the Crimson Dawn. Archangel and Psylocke then left for his chalet in the Rockies to recuperate from their injuries. [Uncanny X-Men (1st series) #329-331]

Nevertheless, X-Men can never retire for long and, when a mysterious being named Onslaught began a series of attacks on the X-Men and their related groups, the couple temporarily rejoined the fold. Onslaught was, in fact, Xavier, the X-Men's founder and leader. As Onslaught, he finally confronted them face-to-face and soundly defeated them. Archangel and Psylocke joined Cannonball, Phoenix and Cyclops on their journey to Muir Island and uncovered the secret Xavier Protocols, a group of files telling how to kill all of the X-Men with ruthless efficiency. When Onslaught was destroyed by Earth’s mightiest heroes, Xavier was arrested for the crimes he committed as Onslaught. [Onslaught crossover]

In order to be more available reserve X-Men, Archangel and Psylocke moved to Warren's Soho loft to be closer to the mansion in case of emergencies. Warren and Betsy's injuries began to take on strange side-effects, however. Psylocke manifested a crimson dagger tattoo over her left eye and manifested the ability to travel through shadows. However, Warren was even more concerned about severe changes in her personality. Each day, Betsy seemed more distant and brooding. Around the same time, Archangel's wings began to crack more and more until they finally shattered, revealing his original, feathered wings underneath. Apparently, they had grown back inside the metallic shell. [Uncanny X-Men (1st series) #338]

With the coming of Operation: Zero Tolerance, Archangel and Psylocke joined forces with the neomutant called Maggott in order to save their fellow X-Men. They traveled to Antarctica and were captured by a mysterious, new Erik the Red, alongside Rogue, Joseph, Gambit and Beast. A mock trial was staged against Gambit and Warren learned that Remy had played a major part in the Mutant Massacre, the conflict that cost him his wings. In fact, Gambit had assembled the Marauders and led them into the Morlock tunnels, though apparently unaware of their true intentions. [Uncanny X-Men (1st series) #350]

After arriving back in the states, Warren and Betsy returned to their Soho loft. Months later, Archangel received word that one of the old Champscrafts from the Champions team had been appropriated by the Avenger, Hawkeye. Warren ended up fighting Hawkeye's new team, the Thunderbolts, and later aiding them in battle with Graviton. [Thunderbolts (1st series) #27-30]

Archangel returned home and led a relaxed life for a few more weeks, until Betsy left to visit her brother, Brian. During his absence from the group, the current team of X-Men had rescued Professor X from his captors. Xavier seemingly started to become mentally unhinged, however. Professor Xavier pushed the X-Men too far and Storm called in Cyclops and Phoenix to reason with the professor. They failed to help Xavier, who then dissolved the X-Men and told them to go their own way, since he had no use for failures. Before they could return to Anchorage, Cyclops and Phoenix were contacted by the Mannite, Nina, who requested the X-Men's aid. Along with Wolverine, the only remaining member of the former team, Cyclops and Phoenix gathered Archangel, Cable and X-Man as the new X-Men. They proceeded on a mission to save the Mannites from Death, one of the new Horsemen of Apocalypse. In their battle with Death, the X-Men were unable to hold back the Horseman. He brutally beat Archangel and the others and killed Wolverine with one thrust of his sword. [Astonishing X-Men (2nd series) #1-3]

The remaining X-Men rushed Wolverine back to the mansion and met up with Xavier and the recently scattered team as well. Xavier revealed that he had pretended to lose control in order to uncover a traitor he had sensed in their midst. The traitor was discovered when Wolverine's deceased body reverted to its true form: that of a Skrull warrior. The true Wolverine had been kidnapped months ago by Skrulls working with Apocalypse, who had brainwashed Logan into becoming his Horseman of Death. Archangel, meanwhile, retrieved Psylocke from their home, having to battle his own Skrull doppelganger to do so. [Uncanny X-Men (1st series) #375]

When Wolverine attacked the mansion as Death and escaped, Warren was nominated to track him down, along with Psylocke, Shadowcat, Nightcrawler and Jubilee. Psylocke was able to disengage Apocalypse's programming, with a little push from each of Logan's closest friends, but Archangel experienced a metamorphosis of his own from his close contact to Apocalypse's handiwork. Warren gained an enormous amount of life energy that shaped itself into a new pair of wings. Archangel released all of his new power into the paralyzed form of Abraham Lincoln Kieros, the former Horseman known as War. Warren lost his new powers, but Kieros had regained mobility in his limbs.
