In his time off, Warren decided to set up a non-profit organization called Mutantes sans Frontiers that would reach out to the countries and communities the existing X-Corps couldn’t. It would educate people about mutants, help out those in need and get them used to their powers. At a gala celebrating the achievements of MSF in Zanzibar, the president of the small republic was attacked and Warren had to come to his aid. The attackers turned out to be working for Viper and Warren personally took on the villain himself. 
She proved to be a tricky combatant and it was the arrival of Xavier and his Genoshan team that turned the tide of the battle. Archangel ended up buried under a collapsed building alongside Viper and Callisto, but the women were more concerned with fighting over him than getting out. After escaping and helping take down the threat to Zanzibar, Warren and Xavier’s team were awarded medals for their efforts. Warren went back to concentrating on his business but in the following weeks he and Paige broke up. [Excalibur (3rd series) #11-13]
When M-Day hit and most of the world’s mutants were depowered, the X-Men were hit hard. Not only were they trying to help the remaining mutants, they were also trying to fend off attacks from various factions who wanted to finish mutants off completely. Warren remained conspicuously absent during the initial fallout but, when he finally showed up in public, it was to talk to Sally Floyd, a journalist and former girlfriend. Sally had been publishing an ongoing article in the local paper that detailed the lives of recently depowered mutants. Due to this, she had also attracted the attention of a serial killer who was targeting the depowered mutants whom Sally had previously featured. Warren met with Sally in a bar and revealed he was among the depowered, as his magnificent wings were now nothing more than two stubs coming out of his back. Sally wrote about him in the paper and, sure enough, a few days later the serial killer attacked. 
Warren and Sally were in a hotel bar when a grotesque-looking mutant named Ghoul teleported in and attacked them both. Ghoul had been tricked though as Warren switched off an image inducer he was carrying to reveal his wings were still very much intact. Given Warren’s status in the mutant community, he would have been an obvious target and so he faked his power loss to draw the killer out. Ghoul teleported away with Sally but Warren and the X-Men chased after him and trapped him at a nearby church tower. Sally jumped out of the window and was saved by Warren, giving Cyclops the chance to kill Ghoul before he could escape. [Generation M #4-5]
Since it was too dangerous for a mutant to be by themselves anymore, Angel began reassociating with the X-Men more often. He joined up with the other original X-Men when the mutants the team had been sheltering, dubbed the 198, tried to escape the Institute. Angel helped track the missing mutants before the government caught up with them and they were reprimanded for their own good. [Civil War: X-Men #1-4]
Warren found himself on the wrong side of the government again when he answered a call for help from Amadeus Cho, an ally of the Hulk. When the Hulk became a problem on Earth, he had been forcibly blasted into space and sent to a far off planet. Surprisingly, he managed to find a way back to Earth and went on a rampage against those that voted to send him away. Cho took pity on his friend and enlisted the help of Warren, as well as Namora and another former Champion, Hercules. Cho revealed that he had hacked into Warren’s bank accounts the previous week and stole $1.5 billion. Warren was naturally angry, as the money had been quickly spent on an amphibious vehicle, as well as a large chunk of desert in New Mexico. By aiding Cho, Angel had become a fugitive and he went on the run with the rest of the group.
Angel and the group made it to Manhattan, where a brutal battle between the Hulk and many other heroes was raging. The team managed to get Hulk alone for a while and Warren tried to make him see reason that getting revenge wasn’t the same as getting justice. Though Hulk finally stopped the destruction, he had now claimed Manhattan for his own. He set up an arena in the middle of the city, where any captured heroes were forced to fight to the death. Angel assisted Cho in getting inside the arena so that someone could confront the Hulk and bring him to his senses. Warren was skeptical that Hulk could be redeemed, as the destruction he had brought to the city was immense. The Hulk was eventually brought under control and Angel was pardoned for his recent misdemeanors. [World War Hulk crossover]
Since M-Day, no new mutants had been born. But that suddenly changed when Cerebro picked up a huge spike coming from a small town in Alaska. Angel was on the team sent out to retrieve the child but, when they got to the town, they found it in flames. What’s more, they found evidence of a fight between the Marauders and the Purifiers, indicating they had also detected the birth. Angel flew to the local hospital but discovered all the babies there had been killed, though the mutant one was missing. The X-Men returned to base and began the frantic task of searching for clues to the baby’s whereabouts. 
Since some Acolytes were now working with the Marauders, Angel went into the field and interrogated some former Acolytes in a bid to narrow the search. After locating the Marauders, Angel and the strike team attacked them but discovered they didn’t have the child. It turned out Cable was the one who initially took the child but he eventually lost her to Sinister and the X-Men raced to Muir Island to stop the mad geneticist. After a savage battle, the X-Men managed to defeat Sinister’s forces and claim the baby. It was decided to send the baby into the future with Cable so it could be raised without the constant threat of death. However, as Cable teleported away, Bishop tried to shoot them both but missed and hit Professor X. With their mentor seemingly dead, Cyclops decided to disband the X-Men and everyone went their separate ways. [Messiah Complex crossover]
Whilst some of the X-Men went home or took time off to relax, Warren set about finding a new home for the X-Men, since their mansion had been destroyed in a recent battle. When he arrived in San Francisco, Warren knew immediately he had found a place the X-Men could call home, but unbeknownst to him he had also found trouble. Martinique Jason, the daughter of the villainous Mastermind, had created a citywide illusion that made everyone believe they were back in the 1960’s. 
When Warren landed in the city, he too was caught under Martinique’s sway and he completely forgot about his previous life. Thankfully, he managed to get a message to Cyclops and Emma before he lost his senses and the two headed for San Francisco to investigate. After a brief fight, Warren was freed from the illusion, just in time for him to rescue the city’s mayor from being hit by a truck. Once Martinique was defeated, the mayor happily invited the X-Men to set up their home in the city that openly announced its tolerance and acceptance to mutants. [Uncanny X-Men (1st series) #495-499]
The X-Men quickly gathered their forces again and set about converting a bunch of disused military installations into the X-Men’s new base, Greymalkin Industries. Warren put forward a big chunk of money to help finance the construction but he quickly began to realize the X-Men were short on members who could act as the team’s think tank. The mayor came to visit the new base and invited the team to a party celebrating the X-Men’s arrival in the city. Warren was furious to discover a local artist had bought a number of Sentinels and was using them as artwork for the party. His distrust was well founded, as Magneto crashed the party and used the Sentinels to attack the X-Men. Warren took on one of the Sentinels himself and managed to bring it down in the local harbor.
