Osborn was determined to strike a blow to a number of superhuman problems he saw around him and the X-Men were squarely in his sights. For part of his plan to destroy the mutant team, he needed Xavier, or rather he needed the man out of the way. Xavier was captured and held prisoner on Alcatraz, which was serving as a base for Osborn’s operations. What’s more, he was hooked into a device called the Omega Machine, which drained Charles’ powers, causing him to become weaker and weaker. Capitalizing on civil unrest in San Francisco, Osborn unleashed his own team of Dark Avengers to fight the X-Men. To sway the public to his side, he brought out Xavier and had him denounce Cyclops’ actions to the world. However, this was actually just Mystique in disguise and the real Xavier continued to suffer, unbeknownst to the X-Men.
When Beast was also captured, Xavier managed to reach out to him with the little power he had left, though neither of them had the ability to fight back against Osborn. Unfortunately for him, Osborn’s plan soon started to unravel, in part due to Emma Frost who was playing double agent. When she visited Alcatraz, Xavier had managed to reach out to her and let her know what was going on with the Omega Machine. During the final battle with Osborn’s forces, Emma found her way to Xavier and rescued him, as she needed him to take down the Sentry. Working together, they entered the godlike man’s mind and took him out of the battle, weakening Osborn’s forces significantly. Osborn was soon defeated and Xavier was freed from his captivity. Charles rejoined the X-Men on their island base of Utopia but his role amongst the group was much different than before. Cyclops had long ago taken control of the X-Men and made it abundantly clear to his former mentor that he had a different plan for the team. Xavier wanted to clear his name to the world after Mystique tarnished it when she was pretending to be him. Cyclops told him it wasn’t a good idea, as he wanted to keep Xavier as a hidden asset in case things went wrong. Charles reluctantly agreed, although he made it clear he disagreed with the way Cyclops was operating. [Uncanny X-Men (1st series) (1st series) #515]
His concerns grew when Magneto came to the island looking to join the X-Men. Charles did not trust the master of magnetism, given their long and turbulent history, but Cyclops was not interested in listening to his viewpoint. Charles was left out in the cold and he could only watch as his former pupil welcomed his arch-nemesis into the fold. Xavier later apologized to Magneto for his earlier hostility but was surprised when Magneto apologized back, seemingly owning up to his past actions. The next few weeks for a very turbulent time for the X-Men and Xavier in particular. First was the death of Nightcrawler, who had sacrificed his life to save the newly returned messiah baby from the robot Bastion. Then his son David, aka the all-powerful Legion, had returned from the dead just as troubled as before. Xavier worked with the newly formed science team to help contain David’s numerous personalities. The containment process worked so well that they were able to find a way to select certain personalities and use their powers. In the battle with Bastion’s forces, Xavier escorted David into the field and helped him harness his powers to help the X-Men. [Second Coming crossover]
Xavier remained on Utopia and oversaw his son’s therapy to try to bring a semblance of peace to his fractured mind. He started to disagree with some of the treatments that Doctor Nemesis was giving to David, fearing that something bad would happen to the boy. He was right to be concerned, as David’s unique psyche finally fought back against the changes that were being inflicted upon it and the boy warped reality to create a new world and rewriting the lives and history of everyone on Utopia. However, the façade of Legion’s “Age of X” soon started to unravel and eventually David put things back to the way they were. [X-Men Legacy (1st series) #244, Age of X crossover]
Charles closely monitored David as the science team continued to try and control his psyche, despite the previous events. However, it was soon discovered that six of David’s personalities had escaped from his mind and into the physical world. Knowing what that meant, Xavier immediately leapt into action and assembled a team to track down the errant personalities and make David whole again. As they were about to set off on their journey, Xavier was annoyed to discover that Cyclops had ordered Magneto and Frenzy to accompanying the team. As both of them had tried to kill him in the past, Xavier wasn’t happy to have them interfering with his mission. He reluctantly allowed them to remain but made it clear he didn’t fully trust them. It wasn’t hard to track down the personalities and the team managed to capture most of them with relative ease, allowing David to absorb them back into himself. Charles wasn’t much use on the front line, so he tended to hang back and give his son encouragement and support. The strongest of the personalities, Styx, was well aware of what the team were doing and set a trap for them. It waited till Xavier was alone and then kidnapped him, taking him into the catacombs under Paris to await the arrival of David. Styx used its power and coopted Xavier, using his power as well as holding him hostage. Fortunately, Styx was beaten by the combined might of the team and was absorbed back into David, freeing Xavier from its influence. [X-Men Legacy (1st series) #248-253]
With all the recent upheavals and traumas David had gone through, Xavier thought it best that they leave Utopia and the chaotic world of the X-Men. They travelled to the Mediterranean island of Ibiza to be alone and to help David find some inner peace. Xavier did briefly return to America to give Wolverine his seal of approval on starting his own school for mutants [Wolverine and the X-Men (1st series) #1]
In the meantime, though, the Phoenix Force made its way back to Earth, causing the X-Men and the Avengers to go to war on how to deal with it. When the Phoenix reached the Moon, Xavier could feel its almighty presence and doubled over in pain as Iron Man attacked it with a weapon. Instead of destroying the Phoenix, though, the weapon fragmented it, causing the pieces to inhabit five of the X-Men, including Cyclops. Dubbed the Phoenix Five, the newly empowered X-Men set about healing the world of its innumerable woes. Having dealt with the Phoenix Force before, Xavier knew it was only a matter of time before those wielding its power lost control, so he left David so he could try and diffuse the situation himself. He travelled to Utopia to find the island had been reformed into a floating paradise and he met with Cyclops. Xavier tried to make him see that having and using the Phoenix Force was going to come with a cost. Cyclops wasn’t interested in listening though, as he felt he had achieved Xavier’s dream his own way.
Knowing he wouldn’t be able to change Cyclops’ mind, Xavier sought out the Avengers, who were still opposing the Phoenix Five. Just as predicted, the Five started to become increasingly corrupted by the Force each day, until one of the them, Namor, declared war on Wakanda. After many people died during the devastation of the conflict, Xavier reached out to Cyclops again to try to stop further deaths. This time he was more forceful, ordering Cyclops to relinquish the power or he would make him do it. Naturally, Cyclops ignored him and continued on his path, which had started to become more blood-soaked each day. Iron Man called a meeting of the Illuminati in the hopes that Namor would attend so they could try and talk some sense into him. As Xavier sat in the room with the other men, he could hear in their thoughts that they blamed him for his former students’ actions. He angrily lashed out at them and pointed out that Cyclops was a grown man, though he also admitted that he blamed himself as well.
The Phoenix Five soon started falling to infighting, which resulted in three of them losing their powers, which were subsequently absorbed into the final two, Cyclops and Emma Frost. Xavier worked with the Avengers to keep them from Cyclops’ grasp and was on hand to welcome the rest of the X-Men into his cause when they too saw the destruction Cyclops was causing. When the time came to confront his former pupil, Xavier met with him face to face to put an end to the chaos. He begged for Cyclops to let go of the power and, when that didn’t work, he forced his way into Cyclops’ mind to make him do it. Needing more power to resist Xavier, Cyclops attacked Emma and took her fragment of the Phoenix. Seeing the full Phoenix Force inside Cyclops, Xavier confronted him head on but, in a last act of defiance, his former pupil struck him down, killing him instantly. The other heroes could only watch as Xavier was murdered before their eyes, an act that caused Cyclops to become the Dark Phoenix, the very thing Xavier had feared all along. Cyclops was eventually stripped of his power, thanks to Hope Summers and the Scarlet Witch, who subsequently used the Phoenix Force to restart the mutant race once again. Despite the win for the mutant race, the X-Men and Avengers alike were devastated by the loss of Professor Xavier. [Avengers vs X-Men crossover]
Xavier was buried at the X-Mansion and a memorial was erected in the garden as a reminder to everyone of his dream for peaceful coexistence with humans. Even in death, though, Xavier wasn’t allowed peace, as his body was stolen by the forces of the cloned Red Skull. In a horrifying turn of events, the Red Skull removed Xavier’s brain and implanted it into his own body, gaining the telepathic powers of the once great mutant. [Uncanny Avengers (1st series) #1]
The Red Skull used Xavier’s powers to cause death and destruction around the world before turning Genosha into a concentration camp for mutants and Inhumans alike. A part of Xavier still resided in his brain though and he used what little strength he had to block the Skull from accessing his full telepathic power. When the Skull kidnapped Rogue and took her to Genosha, Xavier reached out and touched Rogue’s mind to deliver a message. As well as telling the woman how proud of her he was, he also told her how to break free of the Skull’s captivity. [Uncanny Avengers (1st series) #24]
Whilst a psychic residue ended up in the Red Skull, it would appear his spirit was at peace in the afterlife. As well as appearing to Nightcrawler, who was also in Heaven at the time, he also spoke out to his son David, who was on his own personal journey after the death of his father.
